this took me several days to work out what was going wrong. well anyway, for a similar problem.
i'm using grails, but the issue has nothing to do with the rendering technology.

each swatch is provided as 4 files. two bootstrap files which are the output of less and the two less files.
one of the less files is named bootswatch.less and the other is named variables.less.

i assumed that variables.less was a drop in replacement for that provided by twitter bootstrap. as far as i can see it is not. it is a supplement to the one provided by bootstrap.

so my less file is as follows:

@import "bootstrap.less";
@import "swatch-variables.less";
@import "bootswatch.less";

where i renamed the variables.less from bootswatch to swatch-variables.less

this has a pretty good probability of being a completely bogus solution, but it works for me and i can see for myself why it would work. it might not be an optimal solution.
