Nothing I can do about that. This is related to device unique id change, to allow for multiple truenas instances within HA.
You will have to remove those manually, or remove your device from HA and add it again.

Just to be sure I understand correctly, I can get multiple truenas instances. One for each server I have.
As I only have one trunas server, it means that the unique id has changed somehow.
The difference I saw between both devices in the integration was the version.
So it means that each time I will be doing an update on the server, the id will change and a new instance of the integration will be created?
To fix this, I will have to remove the integration and reinstall it since there is no option to remove a device within the integration?
Am I correct?

No, its one time thing. I needed to change how devices are identified to support multiple instances of truenas. So they were not all bunched into one device.
Just remove your truenas from HA and readd it. It will be fixed.
