tldr; every time that you are using a different unique identifier in your nodes or links please provide that identifier as prop in your GojsDiagram like <GojsDiagram {...otherProps} linkKeyProperty="key" />
Ok after reviewing it again and ask for support to GoJS team, i realise that ones you use applyIncrementalJson method you should provided first to your model initialisation all key properties that are not default, in my case i wasn't telling what link id i want to be checked in that incremental update so never ever get updated. So ones i added linkKeyProperty as prop in GojsDiagram everything start to work as expected.
I know it is so edge case but maybe this helps to someone in the future.
