Just relaying what happened on gitter:
- This can be reproduced with a minimal vimrc.
- I was not able to repro without vimrc and a simple
au CursorHold * popup_atcursor(...).
From here, it is not obvious whether this is a YCM bug or not. I'm still leaning towards not, but the bug is not trivial to reproduce.

Finally managed to reproduce without YCM. This is definitely a vim bug.
The key is not in spawning a popup, but setting the syntax for the popup, from a window that has scrollbind set!
