I should have mentioned that the synth_nexus - nextpnr-nexus flow had been working for quite a while, presumably with the desired behavior that the low-order CIN is left undriven after synth_nexus, but then stopped working at some point, and I didn't diagnose it for far too long.
Going back to older versions of Yosys, I found that the behavior changed between versions 0.29 and 0.30, specifically at commit ec8d7b1:
