This is not a bug, but a feature.
Now exclusive keys are set of exclusive groups #{ group-1 group-2 }
where a group is set of keys #{key-1 or key-2}
So in your case it should be :exclusive-keys #{#{:key-1 :key-2}}

according to schema in zen.edn eclusive-keys described as follows
:exclusive-keys {:type set
:zen/desc "Set of exclusive groups; each group"
:every {:type set
:minItems 2
:every {:type case
:case [{:when {:type keyword}}
{:when {:type set}
:then {:type set :every {:type keyword}}}]}}}
That mean that is a set of another set elements, which of them has minimum 2 items each of keyword or set of keyboards. So your definition #{:key-1 :key-2} doesn't conform that schema and behavior is correct.
