Hi,
We are very inspired by your work and wanted to use the code and provided analysis.
we are particularly interested in studying the dependence on single-cell protein expression however failed to find the calculation of proteinexpression_df.csv in this repo.
In addition, trying to understand the code for protein expression calculation, calculate_protein_expression.py, specifically in the segment assigning "positive" or negative for each protein we failed to understand the dependence on biom_expression in line 91 as it seems like it is a variable which is updated within two internal loops in the code for general protein_expression (lines 48-50).
