There should be a second extension directory for loading extensions, since WordPress completely removes and recreates the plugin directory when updating through the Admin Panel.

Resulting in the removal of all custom extensions when updating.

There should be a second directory, where these files should be stored.
(Developing this means mainly extending the extensions loader)

Any when I click save on the options page nothing gets saved and everything just resets after pushing save.

Also my theme has the .entry-content code { background-color: #333; } style with sticks and looks unreadable with prism styles. The should be some kind if style reset for that.

Btw: wasn't php added as a supported language to PRISM? If yes it should be mentioned (in options page)

I just downloaded from the official WP plugins (from within the WordPress UI) and tried to activate and got:
