canu's Issues

CPU usage

Having run Canu on Rajin and Gadi in the past I have noticed that some jobs call multiple processes and and are not multi-threaded. The biggest offender is correction. I have dealt with this previously by altering the resource allocations of the seperate jobs. When running Canu on Gadi with this wrapper I still have this problem, resulting in a lot of wasted SU on gadi.

I dont know if anything can be done about this, but it is something to be aware of when using Canu.

CPU usage of a number of assemblies I was trialling:

Hard coded job limits

Hi,

Within jobwrapper.sh the walltime and jobfs limits have been hardcoded. These limits are not big enough to see many jobs through. Is there any reason why you have hard coded these limits?

jobfsMap["normal"]=8
jobfsMap["hugemem"]=29

echo "#PBS -lwalltime=24:00:00" >> $fname

Using your version of Canu requires me to highly monitor the assembly, frequently stop progress, and edit pbs scripts.
For now I have gone back to my own version of Canu which runs in remote mode. I would really like to use this version of canu as it would free up a lot of time, but in its current form can not.

Thanks.
