I don't plan for support for Cygwin. Windows cmd should work with GnuWin32 core utils and make.

Agreed, everything is working fine with GnuWin32 packages installed, gotta drop Cygwin.
( However all this could be made directly using premake only ... ^^' )

But premake is not really built for this type of task. It doesn't know about dependencies, so with large number of shaders you would have to build everything every time.
