Without seeing any code, it's tough to say what might be causing it.

I tried to add the following two lines after the \finishbib in dissertation.tex, for testing.

\appendix
\appendixchapter{TestAppendix}

I was not sure this was the correct way to use appendix with our template, but I don't think appendix chapter should appear as the same as others body chapters.

I've rewritten the \appendixchapter functionality and gutted the linking of it to regular chapters and sections since it didn't work. It works now however, I did not implement appendix sections because I don't need them. I'll send a PR as soon as I can with those changes. I've also completed the ability to add acknowledgments and a dedication now.

If anyone is needing any of this functionality within the next few days email me. Coming months just check back here.
