Hi @dmsoong, I suspect it's something to do with one of the sequences, probably one after the 225 you were able to import. If it is the case that the reported character "B" doesn't exist in the file, it could also be a text encoding issue with the sequence file. (There's no such thing as a "plain text" file.)
I would try importing the portion of the alignment file you removed in your original truncation to see if the problem returns. If it does, it's almost certainly a problem with one of those lower 150 sequences.
