What steps will reproduce the problem?

1. dolipo overwrites configuration files in ~/Library with /Applications every time it starts

What is the expected output? What do you see instead?
should overwrite only if configuration files are empty in ~/Library

What version of the product are you using? On what operating system?
1.0.8.3 and Lion experimental version

polipoのrestartが空振りする場合があるようなので報告します。
少し調べてみたところ、terminationHandlerの呼ばれる順序に問題があるようです。

polipoのterminationHandler
killallのterminationHandler
この順で呼ばれる場合は問題ないのですが、

killallのterminationHandler
polipoのterminationHandler
この順の場合はpolipoTaskがnilになる前にrun()が呼ばれるので、polipoが起動されません。

なので例えば、以下のようにpolipoTaskを強制的にnilにする方法で回避できると思います。

NSArray *args = [NSArray arrayWithObjects:@"polipo", nil];
NSTask *aTask = [NSTask launchedTaskWithLaunchPath:@"/usr/bin/killall" arguments:args];

aTask.terminationHandler = ^(NSTask *task){
    polipoTask = nil;
    [self run:self];
};
