When running I get:

PHP Fatal error: Uncaught Error: Call to undefined function json_decode() in /Batch-H.264-Converter/batch/-h264-converter:72

I'm guessing this is intentional as your cleaner script seems to remove the scenario all together rather than correct it, but I am trying to target an entire directory of TV shows (/tv/show name/season/episode.avi). It only goes to the show name level and does not enter individual seasons. I have written a bash script to recursively correct this behaviour but I run into issues with spaces in the directory names. The command I use is as follows and returns an error from ffmpeg that the file does not exist. If I run your script as a one off for the individual season, I have no problems.

for d in /storage/tv/*/*/ ; do (/root/Batch-H.264-Converter/batch-h264-converter "$d") ; done

Your script is exactly what i was looking for automating my file conversions and if you could implement a native way to scan deeper into the file tree it would be perfect.

Edit: I've managed to completely work around this issue by using this in my bash script.

find /storage/tv/* -type d | while read line ; do /root/Batch-H.264-Converter/batch-h264-converter "$line"/ ; done
