Yes, GKE will change your nodes during repairs, upgrades, and scaling event. Therefore any manual node label updates are not meant to persist.
Instead, use Node Pool taints which would get you what you want: https://cloud.google.com/kubernetes-engine/docs/concepts/node-pools
