Thanks for the report. The "lower case intrinsics" option only applies to intrinsic fortran subroutines/functions and statements. It does not effect objects defined in your own code. For objects in your code the case presented in autocomplete should be the same as the case used in the definition of the object. Also, keep in mind any setting changes require Atom to be restarted to take effect.
If you are seeing lower case suggestions for intrinsic objects (ex. "SIN(x)") with "lower case intrinsics" unchecked can you please include a screenshot showing this issue? Thanks.

Sorry, I misunderstood 'lower case intrinsics' then. The intrinsics are working fine, it's the snippets that come out all lower case, I thought the option toggled both.
