Two solutions come to mind:

  1. If we assume git version control, you can have within your dotfiles repository a submodule called emacs.d that references your emacs repository. The sync command does not care about the submodule, it will create the symlink (adding the dot) as you would expect.
  2. If you don't want to have a submodule, you could configure an external in your .dotfilesrc configuration file. The external might look like:
[dotfiles]
externals = { '.emacs.d': '~/Configuration/emacs-config' }

A external is just a way of saying "link to this location because I say so, and make sure it stays there". There is a bit more documentation on configuration files and externals in the README. Hopefully this helps a bit, thanks for the query.
