Problem might be the data matrix is either considered as factors by your R environment or any other similar possibility. You can simply run the command : data = data.matrix(data) and then run extend. If it doesn't work out then I can possibly look at your data .

Hi, I am also getting the same error whenever I run EXTEND on a matrix:
Error in colSums(DataRanks3, na.rm = FALSE, dims = 1) :
'x' must be an array of at least two dimensions
My data matrix is definitely a matrix as I run data = data.matrix(data) prior to running EXTEND, and checking the class of the matrix beforehand yields matrix/array. My rownames and colnames are characters, and the counts matrix contents are numeric. I am wondering if you can please help me troubleshoot?
