I can confirm this happens for me too with XCode 3.2.4. In my case however I never changed the permission, and it complains:
osascript: couldn't save changes to script /Developer/Library/Xcode/Plug-ins/Xmod.pbplugin/Contents/Resources/Scripts/Xmod.scpt: Permission denied
I also never renamed the model file.

I can confirm this too; for now, manually creating the Folder that has the same name as the .xcdatamodeld file helps.

Manually creating the folder worked for me with Xcode 3.2.5.

This issue is back in Xcode 3.2.6 as well. I tried wiping my Xcode and mogenerator installs just to be sure it wasn't some plugin interaction...
