Nodes are identified as being part of a group if they have the recipes/roles/attributes associated with that group saved on their respective node object. There is no concept of a node group on chef server in this respect, as a group is a motherbrain construct, not a chef one.
Motherbrain trusts the chef server as the only source of information, so motherbrain is not going to proactively update nodes that were bootstrapped previously into a group as several plugins could be responsible for managing a single node. You will need to rebootstrap your nodes if you want them to have the updated run_list added automatically or you can modify the run_list via knife.
As long as the correct recipes/roles/attributes are present on the node object in the chef server, motherbrain will see those nodes as part of the group.
