Never mind. The issue turned out to be with r2modman showing the mods as enabled but not actually enabling them. I had disabled all mods in preparation for the update, and was re-enabling them one by one as they were updated and testing them. It looks like part of disabling them includes changing the filenames in the mod folders to include .old at the end of each one. For some reason r2modman was showing them enabled when the files still had the .old part in the names.
