At the minute the resource-wise merge algorithm will exit early if it detects a possible change/remove conflict. ("Possible" because it doesn't check whether the resource actually changed). Instead, it should put the conflicting resource into a .removed (or something -- look up the git convention) file, log a message, and continue.

If you import a Helm chart, then with or without changes, update it, the files get the namespace field removed.

Presumably this comes from the merge algorithm. Probably because the chart render includes empty namespace fields, which (when merged) removes the field.
