You can:

• pause the program with fw-fanctrl --pause
• stop the systemd service with systemctl stop fw-fanctrl.service / disable it for future restarts with systemctl disable fw-fanctrl.service

The pause command is documented in the README.md file.

It is a "or", the fw-fanctrl --pause leaves the service running but disables fan control, while the systemctl stop fw-fanctrl.service stops the service completely.
If you want to disable it for a long time and between restarts, use the systemctl stop fw-fanctrl.service & systemctl disable fw-fanctrl.service combinaison, otherwise use the fw-fanctrl --pause
