The instructions for running the test suite could do with more details.

Should print a helpful error message if input file does not exist or cannot be read.

See behaviour of Python implementation for an example.

--version should print out the program version number. Ideally the version number should be stored in a single place (perhaps package data), and not a magic number in the program.

Installation instructions are light on details.

It would be useful to explain how to install the program somewhere else on the system other than in the build directory. Presumably the user has to also copy various dlls as well.

The help message contains:

Options:
  -?|-h|--help  Show help information
  --minlen      Minimum length sequence to include in stats (default 0)
  --log         record program progress in LOG_FILE

But it does not make it clear that minlen and log have arguments.
