What version of ckan?
And what about if you remove hierarchy_form from ckan.plugins? I can't think why there'd be a link between the problem you see with organization's dataset search and ckanext-hierarchy.

I'm using CKAN 2.4.1. I installed CKAN in /data/ instead of the root of my domain,
When I disable hierarchy_form the paging work well. When I have only hierarchy_form enabled, I have the problem.

I've recreated this now with ckan 2.4. Various problems like this were fixed in CKAN 2.5, but your fix is great. Many thanks.
