Did you also pull source ?
Did you try start core again and see if they are still present?

I mean the core itself inserted the whole tdb (with autopopulate thing), might be some hash issue but as I know the world update hashes are stored in world tdb itself so it shoudn't be problem but I might be wrong.
and yes I started the core again but with Updates.CleanDeadRefMaxCount = 3 (Default), I get same notices everytime.

hmm seems was source related I thought tdb itself shoud be enough

maybe in the future we set Updates.CleanDeadRefMaxCount = -1 as (Default)
