bam_spot_check's Introduction

A tool to spot check BAM files by sending 10 reads to the NCBI BLAST server.

Warnings: Try not to use this repeatedly in rapid succession. NCBI will ban you. This is the usual use at your own risk, I take no responsibility for anything.

Input: BAM file OR FASTA file OR nucleotide sequence

Requirements: Python 3.5 or above samtools

Feature request: pull old jobs

Add flag and feature to let you put in an old job name and print the hits. Would probably be very helpful for future bug finding and documentation.

crashes if it reaches end of FASTx file

I need to add in a check to see if the FASTx file has reached the end. if so, it should just use the number of sequences that it already has and just move on to the next step.

Reminder, Python should just return "" at the end of a file.
