Could you provide the output figure without -t?

Now that I'm looking more closely, I notice that the usual output is not being produced even without -t. I only see the out_qual.txt file, but not the PDF or para.py.
(I tried to attach out_qual.txt, but it's an unsupported file type)

You're right in both cases (with or without -t) I'm getting (my mistake in the original post):
Error: no reads found! Check read length or protein coding annotation
This seems to only be occurring on the TIS enriched BAMs I am using. On the Riboseq BAMs everything works as expected.
All of the TI seq reads were trimmed to 35. Might this be the problem? I could instead trim to 29

It is not correct to trim to a same length. The lengths depend on positions of 3' adapter in different reads.

Yes, your lengths are 35, so there's no reads in 25-34 lengths.

Okay I trimmed properly this time, removing adapters, and remapped and everything is working as expected. Apologies for the false alarm!
If I could ask one more question: For the harringtonine quality profile, in the 5' match end only the length 30 nts pass the 0.5 threshold. I realize I could lower the threshold to include the length 31 nts for instance. Do you have any recommendations in this regard?

There is a --th option to change the 0.5 threshold.
Another recommendation is to manually set the offset values for different length groups in .para.py file, based on the qual.pdf.
